I don't really have any very good tips for coloring manga. I usually fiddle with the brightness/contrast of the base image in Photoshop 'till I have a good black and white image, then I erase the tones and shadows (I usually copy the base layer first, so I can use CLAMP's tone shadows as a guide for when I color, and I usually do the erasing at full size or near full size, even for icons, because it's easier to see the lines and do it cleanly). Then I set the base layer to multiply and create new layers below the base to color, usually one layer for each color. Then shade and highlight, merge the image, and play with layers and colors until I like how it looks.
